Sonic the Hedgehog 3 melanjutkan cerita setelah Sonic 2, di mana Sonic bertemu Knuckles, penjaga Master Emerald, yang salah dipahami oleh Dr. Robotnik bahwa Sonic adalah musuh. Setelah pertarungan, Robotnik memperbaiki Death Egg dan mencuri Master Emerald, memicu Knuckles untuk bergabung dengan Sonic dalam merebut kembali.
