Sonic the Hedgehog 3 meneruskan kisah selepas Sonic 2, di mana Sonic bertemu dengan Knuckles, penjaga Master Emerald, yang dipengaruhi oleh Dr. Robotnik untuk percaya bahawa Sonic adalah musuh.
